Layering basics
Layering is one of the most important features needed to master in order to successfully become a PWO Mapper. When you start up the PWO Map Editor, you will notice there are 3 tabs in the bottom right corner.
When mastered, you will have an upper hand in gaining a Mapper position. This is how each of the layers are done.
Base Layer (Under)
This layer is for objects that you walk on or enter through basically. It includes grass, dirt, sand, doors, ladders, cave entrances, flat mountain terrain, flowers, house doors etc.
This is also used to show to show water underneath wooden bridges. The following are visual examples of what is used as Base:

Mid Layer (Collision)
This layer is for objects that a player should not cross, or in other terms "behaves like a wall." As quoted by Jinji, its for "things you can touch with your hands, or interact with". It includes water, buildings (excluding the doors), mountain edges, trees, ledges/steep edges that can be jumped off of, etc.
For example when you're walking towards a wall - you're touching it. You would need to put it in Mid layer to prevent the player from going through it. Also when walking through grass, you're still interacting with it due to the noise of every step attracting a Pokemon. This would also be placed in the Mid layer.

Above Layer (Top)
Use the top layer for anything which the player should be able to walk under. Because of the perspective, this includes building and tree tops.
